Yes. Looking into the UserConfig table in the database, it will have the standard Id column in both BES 4.x and below and BES 5.x (this is the uXX number you're referencing). However, in BES 5.x, it now also contains a DeviceUserId column, which is used for legacy purposes.
When you run BlackBerry Transporter, if there is a conflict with the UID of the user being migrated and one that already exists on the BES, the DeviceUserId is populated with the UID and mapped to a new Id in the database. With 4.x, since this database extension does not exist, then there could be a potential for conflict. Think about having two separate BlackBerry domains with 15 users and 20 users that were all original load users (so they're using UIDs 1, 2, 3, etc). If you wanted to try and use BlackBerry Transporter to migrate the users, there would be conflicts for the first 15 users.
This is one reason why the database merge tools from RIM were discontinued. As Sith mentioned, it can completely wreck your database.
One thing I haven't tested is using BlackBerry Transporter to consolidate more than two BlackBerry domains, which will be something we'll end up doing (3 domains into one).
